2005 Jeep Wrangler engine codes

I recently got the following engine codes: (i use a product called the ScanGuage II for reading the codes)

p0016 ( Crankshaft Position Camshaft Position Correlation Bank 1 Sensor A)
p2302 (Ignition Coil Secondary #1 Circuit )

I looked up the codes and got the above the information, but I have no idea what this actually means.

At the moment, the dealership replaced the coil and plugs (they claimed the plugs were fouled) and they still had an issue of it only running on three cylinders they said, so next up is the PCM.

They also claim to not know about the P0016 code at the moment.

I need some help here. I have an extended warranty and the PCM wont be in for another week, but I dont think the PCM is the problem, or at least the only problem left.

Also, the extended warranty company doesnt want to cover the spark plugs as they are not warrantied, but my argument is that if a warrantied part falied and caused the plugs to foul, then they should be coevered.

Any help would be appriciated.

If this the case they should come up with the cylinder that's misfiring such as P0301/P0302/P0303/P0304/P0305/P0306.

Misfires can be caused by worn or fouled spark plugs, a weak spark (weak coil, bad spark plug wire), loss of compression, vacuum leaks, anything that causes an unusually lean fuel mixture (lean misfire), an EGR valve that is stuck open, dirty fuel injectors, low fuel pressure, or even bad fuel.
