1998 Isuzu Rodeo Question Broken Flywheel

I had my automatic trans repaired about 3 months ago. Last week my Rodeo lost all power on the freeway. I had it towed in and inspected by an ASE certified mechanic. He found that the flywheel had broken, and in the process, discovered that the trans was misaligned and was missing some spacers. He said that this was the likley cause of the failure.

I took the invoice and diagnosis to the trans shop that repaired the trans. The manager there said that flywheels fail all the time and that the trans actually wasn't misaligned at all.

My question: Can a misaligned automatic trans cause a flywheel failure?
