1999 Hyundai Tiburon Rough Idle and stall

I have a Hyundai Tiburon FX 1999 and I have recently replaced the radiator and transmission. Before I replaced the transmission the car started to die at redlights and it would jump and idle rough around the 3 to 4 rpm mark. It got so bad that the transmission was replaced by dealer and the car is still doing the same thing. I replaced plugs and wires. Is there something else that I'm missing. What else could cause this problem.

I question the transmission. To me it sounds more engine related. Has the check engine light come on? Have you checked for vacuum leaks? Fuel pump pressure?
