2001 Hyundai Elantra 2.0 180,000 miles. had an engine put in 15,000 miles ago. It stopped while driving. will not restart. took it to a shop. they noticed 6 bolts missing from trans to engine. could this have hurt my flywheel and then in turn hurt my engine or trans? Or would this have occurred much sooner than 15,000 miles

There may be a number of things that could go wrong, but if it was picked up early there should be no real problems. Misalignment may cause excessive load on things like the torque converter seal, starter motor bendix, and to a lesser extent drive shaft seals and engine mounts. Have any new oil leaks check out asap otherwise there should be no real cause for concern.
