2004 Honda Civic Whats gone bad in my tranny.

Okay for the past maybe two months maybe more I started to notice a little sound comming from my transmission it could be longer to tell you the truth I dont really remember when I noticed it. For example when I start off in first and give some gas and start moving the noise is really loud. The only way I can decribe it is it sounds like when I taped some playing cards to the forks on my bycycle so the cards would hit the spokes and make kinda a motorcycle sound. Thats exactly what it sounds like it. That noise is only heard when the trans has pressure on it. If I were to drive slow in first and press the gas and let off I hear it when the car hits the back of the gear and the front of the gear when the car is between the gears not so much (if you can make sence of that.) So last week I decided to change my clutch out. So got the new clutch kit put in and nope it didnt help. So I put my listning stick on the trans and decided that my counter shaft main bearing is going out so I pulled the trans but I cant believe the bearing was making that noise. I starting playing with the differencial and it has some play and when I spin it it makes kinda the noise that I was hearing. So does the rac@pinion in the differencial supposed to have any play in it should I be able to hear it hitting itself. Any ideas would really help me out on that. Also I go in an accident bout a year ago and eversence then I cant shif into third without grinding my gears unless I let the rpms drop and double clutch it (press the pedel in twice) I know or I guess its the synk gear but I cant see anything wrong with the gears themselfs how would I be able to tell if it was going bad and how would I tell if I should replace a gear itself. I found that my magnet was full of filings but none of the teeth are really messed up tho all of them mostly have one or two grooves on the teeth I guess from me shiffting bad. Sorry if this is hard to read and random im bad at orgnizing my thoughts just wanna make sure you know as much as I do haha. Thanks in advance for anyhelp

From you question I feel that what you are experiencing is a chipped gear tooth, a bearing will whine, it wont make clicking noise, (is this a fair assumption as to the noise you are hearing?) With all constant mesh gear boxes, all the gears are constantly turning but only the drive path through the gear box of the gear selected is under load, normally you would not easily hear a bad tooth until that gear was selected, so if it is there all the time, you may have a chipped diff crown wheel and pinion in the diff as this is always under load, a trained eye can pick the difference between tooth metal and that of a failing bearing, if you have already changed the oil, we have lost this opportunity to check this out, I do feel with out actually hearing this noise first hand that the transmission will have to be removed and dismantled to find the actual cause of this noise, but my money is on a chipped get tooth.
