I have a 2000 honda civic ex and found that I need to get my engine replace or rebuit due to the number 1 cylinder rod being bent. The shop suggested I replace due to not knowing if there may be more problems but I wanted to see what the cost would roughly be on replacing the number 1 cylinder if thats all would need replace? Or the worst case what would roughly be the cost to replace the cam if needed to?

You would need to over-bore the cylinder block, hone it, purchase all new rods, oversized pistons and rings, main and rod bearings as well as a gasket kit.

This can be very, very costly. I definately recommend just purchasing another engine.
