recently purchased a 99 civic si and it is set up for autocross. therefore it has tires smaller than stock. the speedometer is about 5 mph fast. besides putting stock size tires back on the car how can i get the speedometer back to correct calibration so i'm not putting extra miles on the odometer?

To the best of my knowledge there is no way to do this. The calibration is pre-set from factory, there is no real way of changing it.
