Hello I own a 98 honda civic and I just recently developed a weird grinding/whinding sound from my transmission but it almost seems like it is in between where the axle meets the transmission and when i turn left it makes a aweful grinding sound from that spot. I ruled out wheel bearings and tires anything of that sort. And the boots on my cv joints are in good shape So maybe do you think it could be a bad bearing from inside my transmission case where the shaft sits?

Sounds like the differential itself has failed.

The transmission is going to need to be replaced or overhauled.
