1998 Honda Civic Alternator not charging

the battery is good bought a brand new alternator and it is not charging the battery i was told it could be the ECU but i have not had this problem before so we checked all the fuses and it still will not charge the battery

The power wire from the alternator to the battery shorts out against the manifold occasionally. Check that wire.
