1997 Honda Civic Miss Firing Cylinders

When starting after a couple days of not driving, my car is difficult to start and jugs significantly when initially started. Once warmed up, it runs better, but you can still notice a slight jugs at idle. I ran a diagnostics and 3 cylinders are miss firing. I replaced the plugs and wires, but it did not help. What do you think the problem is? I recently pumped gas into it that contained a significant amount of water. It caused my car to die. I had the tank drained, and the fuel filter and all injectors replaced. Maybe a couple hundred miles later and this started. Could this still be part of my problem?

Just draining the fuel tank is not going to remove all the water in it.

Most probably the fuel filter is now half filled with water, I would suggest removing it to check for presence of water.
