The automatic choke light flashed up on my N reg Honda Civic Coupe while I was driving it and is staying on instead of disappearing as it usually does. Any ideas why?

Auto choke??? I guess you mean the Check Engine light?

Get a scan done to find out what is wrong. Something malfunctioning in engine management system has been detected by the ECM.
