I rotated my tires on my 99 Accord, front to rear.
Now I hear what sounds like a rubbing sound from the rear of the car.
Could I have broken something like a bearing or something in the axles?
The tires are the same size.

Does the car have rear disc brakes? If so, look at the shield behind the disc on the inside of the car. You may have hit it accidently and it might be touching the rotor as it turns.
