Hesitates and stumbles occasionally

I had a new Ford re-manufactured engine installed after mine over heated and failed. Since then on occasion on acceleration it hesitates and stumbles. the other day it did as mentioned above and also showed check engine light that came on then went out three times. I had it coded at an advance auto and it showed cylinder three misfire. I am stumped. What is wrong?

You need to check the compression on that cylinder. check for vacuum leaks and a faulty plug or ignition on number three the problem is at that cylinder so finding the problem should not be a major problem. were the injectors flow tested?
