My geo Tracker whines when the auto is moving. When I let up on the gas, the whining stops. If I disengage the clutch, the whining stops. I don't think it is the motor. Cant tell if it is the transmission or the rear end. How can I check before replacing eather of them?

Most likely the input shaft bearing when you have torque from engine applied it will whine. Off gas or clutch pedal down no torque is applied. Differential would whine with speed. If you want to be sure jack up if whine stays then trans if not diff.
