Hi,
What you described could be the result of several things. What I would recommend is to have the computer scanned to determine what diagnostic trouble codes are stored. For example, there could be an issue with a coil pack, fuel injector, catalytic converter, fuel pressure, and the list goes on. I wouldn't want to replace the fuel filter (which could be the cause) only to find out it makes no difference.
Here is a link that explains how to scan the computer:

If you are unable to do this, most parts stores will do it free of charge. Try having this done and record all the codes stored. Let me know what they are, and I should be able to point you in the right direction.
Take care,
Joe
