1997 Ford Thunderbird Engine Rough

Plastic intake manifold was leaking coolant and replaced it with new intake manifold (Dorman). Also replaced fuel injector seals, TPS, EGR valve, spark plugs new fuel filter and thermostat. Im an old pro at fixing cars so can gurantee the intake was properly installed and ignition wires also correct.

1) The engine runs rough in drive. It runs fine in Park and neutral.

2) Coincidently the battery was disconnected during the repairs (gurantee no electrical shorts). Now the key remote will not operate, and the dome light does not work.

3) The battery voltage is at 12.5 volts.

Is the check engine light coming on at all?

no check engine light is showing. I have an OBDII tool and it does not register any codes.

You likely don't have a misfire or it would set a code. Pull your EGR valve and see if it is stuck open with carbon or anything.
You probably should have it smoke tested for any vacuum leaks.

The egr valve was replaced along with the new intake manifold. The throttle body and passages were also cleaned.
