01 Ranger 82000 miles manual trans when I first start it up in the mornings or if it has been sitting for a few hours there is a grinding/knocking/rattling noise coming from either the bottom of the motor or transmission. After running for a couple of minutes the noise does go away. (its not loud but somthing is rattling) There is also a deep throated knocking sound when I pull a hill but it's not there all the time. I see they are putting auto trans fluid in instead of gear oil is the rattling possiably due to the thinner oil and it takes longer to lub the gears.
