I just replaced the tranny in my 96 4.0 explorer it shifts fine except from 1st to 2nd I have to let off the throttle to make it shift also the o/d light is flashing any ideas

Seems like a faulty torque converter may be the issue here. Were old sensors swapped from old tranny? (Usually are) if so than speed sensor could be the fault. Best thing to do is take to tranny shop and have them run diagnostic test on it, since O/D light is flashing it should have stored codes that they can pull up and pinpoint the culprit.
