2003 Ford Expedition Missing

About 2 weeks ago my truck started missing and the check engine light came on. I took it in and was told it was a misfire No.2 cyclinder. Since I have had problems with the Ignition Coils (replace 3 since Nov 08), so I assumed this was the cause. I replaced the ignition coil, during replacement, found that the spark plug well had water in it. No greenish cooler to water, just rust. Figured might of gotten some water on engine when drove through a puddle and over time it just rusted out the coil pack. Well the problem was still there, but now no check engine light. Figured.... probably the spark plug, so i changed the spark plug for No.2 Cyclinder. Still missing, but very irratic now, it almost seems that the car doesn't miss until it has warmed up. Had a tune up done ~30K ago so was not need to suspect more than 1 plug was bad, plus no check engine light to help figure it out. Thinking about heading down the path of a vacuum leak, but right now baffled any help or ideas would be greatly appreciated.
