1999 Ford Expedition leaking oil

I recently bought the car in phoenix az and I drove it to san diego because I was moving. Just recently my car has been leaking oil from the head gasket. I took the car to Pep boys to see if they could fix the problem and they said that the head gasket had a hole and that they would have to replace the whole engine just to get to fix a little whole in the head gasket. They said it would cost me around 3,000 dollars. I was wondering if there was a cheaper way to fix it.

First, a head gasket set cost around 100.00 dollars. All it needs is replaced. Why do they want to replace the engine? That makes no sense to me. Also, are they sure it's the head gasket and not the valve cover gasket?
