2004 Ford Crown Victoria Drivability issues

I have an '04 Ford CVPI with an '03 motor, trans, and computer swap. (everything CVPI) I've replaced the intake manifold due to a hair line crack. Cleaned the throttle body, intake elbow, inspected the fuel injectors, and changed the fuel filter- due to lean mixture codes on both bank one and two. I've changed the MAF sensor and all for O2 sensors also. Now I'm having random, multiple cylinder misfires (P0300 and P0316). I've changed the spark plugs and all eight coil packs. Still no improvement. During driving at medium rpm's it runs perfect, but at low rpm's and at high rpm's I'm still getting a skip. The skip is never on the same cylinder and I'm at wit's end.
