Welcome to 2CarPros. Yes a driveshaft can throw a balance weight and cause issues, however you could also have a problem with a binding U-Joint which can act the same way.
As for the flywheel I have never heard of one causing this issue unless it was used in racing and was coming apart. Throw out bearings can be an issue as could a bad pressure plate.
A somewhat easy way to get an idea of the problem would be to Take it out on a straight stretch of road, run it up to where the issue is happening and push in the clutch and let off the throttle. Does the problem still exist or go away? Next try the same test but shut the engine off when you put the clutch out. Do things change?
If in both tests the problem remains it is likely in the driveshaft or transmission itself. If it goes away as soon as the engine is disconnected then it is more likely in the clutch.
Also with the engine running, just lightly step on the clutch, just enough to get the throw out bearing to contact the fingers, does the problem happen? How about if you drive down the road, press in the clutch and raise the engine RPMs?
