Engine wont stay running at all when started.

My car will not stay running after starting unless I keep the throttle at max level. I had a problem with the battery the other day and someone tried to jump start it and I think they put the cables on wrong and fried some components. In other words the power windows would not work and the instrument panel would not even power on. After replacing the Alternator fuse I finally got power to all the components inside the car. But now the engine will now stay running unless I keep my foot down hard on the throttle. I also put a meeter on the battery and the alternator is outputting enough power to the battery terminals but still the car will not stay running. Any one know what fuses I should check or know if anything else is wrong with it? The check engine light is on when the engine is not running but it's not on when the engine is running or I should say fully throttled. Any help would be greatly appreciated.

I forgot to mention that I have already replaced the alternator almost 9 months ago and the fuel pump is brand new as of 3 months ago.

Check for blown fuses.
Check for trouble codes.
Check the MAF.

Well most of the fuses seemed fine. Maybe I missed one. Wouldn't the fuse that controls the running of the engine be a big amp fuse though?

Engine fuses can be 15 A or lower, usually 10 A.

Yes indeed it was 2 fuses for the electronic throttle portion of the engine. It is running great now thanks for your assistance.
