Engine vibration due to poor acceleration

A loud noise whistling noise increase with engine acceleration was first noticed. After much diagnosis I found out that ceramic structure in the catalytic converter got broken (shattered) and responsible. I emptied all the ceramic structure particles from the 2-catalytic converter attached to the exhaust manifold (V6) engine and couple them back.

When I start the engine I noticed a serious vibration & poor engine performance, further troubleshooting reveal that only four cylinder fires very well (cylinder 123&5 precisely) cylinder no.4 & no.6 soaks fuel always.

What is the cause? Is it because I emptied the catalytic converters?
