After disconnecting the battery multiple accessories stopped working

Okay, and you verified the wire colors to make sure it was the security system I assume?
So where do you stand at this point? Did you try starting it yet?
And again, I will add info while waiting for your response.
I added some information on the security system I thought you should have.
In the fifth page you'll notice it talks about the flashing of the red security light and what it means. After locking the vehicle fully the light will flash a steady slower flash.
During its arming sequence it will flash for 16 seconds fast, then slow once its finished.

The last page is info on if the battery is disconnected or during a jump start condition.

Sorry it's been so long since I've replied but life gets hectic sometimes and I still continued to get things done with the truck. I actually got everything put back together except for the backseat going in. So, I am at the point where I'm ready to connect to battery and didn't want to do so without contacting you first so we can kind of go over things I should double check before I even connect. Also, I think I've confirmed with myself at least that I definitely should not have her moved to the security system remote start and I think that is probably my issue at this point. I threw the wires and the clipping pieces in the trash so now I have to find out where I can buy those and what it was exactly that I would need I comes to what wire, etc. Other than that, I think I'm going to go.
