The driver's side door has power all the time, the passenger door power times out when the time interior lights do. What relay is controlling this and where is it located?

The BCM controls the ground to the driver's side window. Are the windows what you are talking about correct? Here is the location of the BCM. Check out the images (below). Let us know how it goes.

It sounds like the passenger side fault is related to the auxiliary power circuit retained by the body control module (BCM) - check the RAP relay, which is usually located in the fuse box under the dashboard. I recently added a standalone jammermfg to protect my own vehicle.
