2002 Dodge Intrepid Engine noise

I had a surpitine (sp?) replaced (it snapped while driving) Since then it runs rough and wants to quit when I slow down to a stop light. If I restart it it runs fine until next stop light. Now the engine makes a knocking noise coming from the top of the motor on the passengers side.
I just found out that the codes were not cleared after the belt was replaced. Could this be part of the problem? What could some of the other issues be? I ran perfectly before this.
Please help.
