1998 Dodge Caravan engine problems

I have a 1998 caravan with a 3.0 that ran perfect until one day I ran out of gas due to a bad guage and after I put gas in it it would not idle only ran with my foot on the gas so thinking the pump was most likely at fault I replaced it and like magic it ran great. For about 10 minutes of my test drive but when I turned it off and back on it was back to not running very good. I have taken it to the dealership and they found codes for tps, engine misfire in cylinder 1 and 6, and no communication with bcm they suggested a tune up and ignore everything else and everything would be fine well several months later and done with their ideas I need help now the van runs without pushing the gas but it idles up and down alot and often dies at stoplights any ideas?

Engine running rough or misfiring can be cause by the following:
Inspect and test all the following listed below.
1. Defective spark plug.
2. Inadequate spark/coil, defective spark plug wire.
3. Lack of compression
4. False air leakage.
5. Faulty fuel injectors.
6. Insufficient fuel pressure.
7. Contaminated fuel.
8. EGR valve that is leaking.
9. Oxygen sensors.
10. Throttle position sensor.
