Damage to crank shaft sensor

Crank sensor is being hit by the flywheel. Only started to occur since engine was replaced. Not sure if there is a difference in engines the would change clearance. Also, not sure if there is supposed to be a shin (flex plate?) in between engine and transmission. Are there more than one length sensor? Please advise.
Thank you in advance. this car is a two door four cylinder.

The crank sensor has to be set for clearance from the pulley when installed. You use a feeler gauge and set it for right around 1mm. Check out the diagrams (Below). Please let us know if you need anything else to get the problem fixed.
