So if I am reading this right, the transmission shift into gear, "engine off" but when the engine is running with the clutch pedal down it will not shift into gear correct? If so I must ask if the clutch disc was installed correctly? It only goes in one way. Please go over this video to help show you the correct way to replace the clutch.

Please upload a short video in your response, so I can see what's going on.

Ok my throw out bearing is completely different then the one in that video. Mine is an arm that sticks out the housing to attach the clutch cable to. I'm about to pull the transmission back out and I'll send pics. But my setup was way different on this 96 mustang 3.8 5speed.

I just went through and dropped the trans again to check everything out and noticed the pressure plate was not evenly tightened. When looking up at it you could see threads between it and the fly wheel on 3 of the bolts so I loosened them all and reinstalled the alignment tool then tightened in the sequence given and went back until they were all tight against the flywheel am working to put it back together now and will let you know what happens.

It's like it's not going far enough in how can I adjust the cable correctly? I've worked on a lot of vehicles mostly automatic this is my first manual. I've rebuilt and changed engines, rebuilt and changed transmissions (rebuilding was a pain), suspension work, lift kits, etc. and never had as much trouble as this clutch replacement. This mustang has a lowering kit on it and I'm working with bottle jacks, jack stands and on sandy terrain in the desert. Not fun and I'd rather not have to pull this out again.

Yep, good call, you can tell by the way the throw out bearing is wobbling the pressure plate and possibly the disc are bent, this will never allow the clutch to disengage. The transmission will need to be removed, sorry. The cable should self adjust but it looks like you have enough travel so I don't think that is the issue. When you are tightening he pressure plate you must do it evenly. Please go over this guide.
