Are the parts you indicated at the start of your post what has been replaced?
Here is how this works. The coil receives power via one wire, a brown one with a white tracer. It must have that, or you wouldn't get spark to the other cylinders.
So, next, the PCM provides a ground path for the cylinders to fire. If I recall, both cylinders 3 and 5 are fired at the same time. One spark is used and the other is wasted.
So, here is what we need to do. First, disconnect the negative battery terminal. Then, remove connector 2 at the PCM. (See pics 1 and 2 below)
Locate pins 7, 9, and 10. Check each wire for continuity between the PCM and the ignition coil.
