I recently replaced my passenger cv/shaft because of CV joint failure. After having an alignment I have noticed a bad vibration only when I press on the accelerator when I get around 45mph on up. Would this fall back on the alighnment or a faulty shaft maybe?

Alignment issues don't cause vibrations. A worn inner cv joint housing is a common cause, but usually up TO about 35 mph and only when you're on the gas, not coasting. The joint must be disassembled to inspect the housing.
