2006 Chrysler PT Cruiser 4 cyl 101000 miles

Hello. I replaced my battery and alternator. The red battery light is still on. The repair shop also told me to have the PCM flushed and reset.

Why is the battery light still on? What is a PCM flush and reset? Thanks.
