will not stay running

Hi, my truck was running great until I had to take out my 4l60e transmission to rebuild it. Took out transmission rebuild it then stuck it back in and not the truck will not stay cranked. The engine runs like it is missing real bad and running rich and got to stay on gas pedal for it to stay running. I have checked and replaced everything but did not work! Could it be something in the transmission to make the engine run bad?

I kind of doubt it if you don't have wires pinched between block and trans. scan for codes and check fuel pressure with a gauge auto parts rent it. see link.
