1999 Chevy Suburban over charge

My 1999 chevy suburban altenator overchaged. The airbag light came on and the battery light. The altenator quit charging the battery. The engine is now running rough like it is not firing correctly. I changed the altenator and it is charging the battery fine but the engine still is running rough. Did not see any blown fuses. The check engine light does not come on, so I dont think I fried any sensors..could this have fowled the plugs? I drove it a few miles to see if it would correct itself but it did not. What am I missing?

Could be the idle air control valve relearning itself due to disconnecting the battery
