Engine overheated, makes knocking sound. Removed inner radiator to remove water pump and fan. Water pump seal failed. Oil is slightly muddy looking and has slight coolant smell. Does knocking sound mean engine rebuild/replacement so don't bother pulling head for new head gasket?

If the sound is coming from the engine's bottom end, that means either a main bearing or rod bearing is bad. Which basically runs into a rebuild because the crank will need replaced as well as bearings. Once you are that far, it's a good idea to replace other things such as the timing chain, gears. Plus, if you are getting coolant into the oil, either the intake gasket failed, head gasket failed or something cracked from the heat.

Thanks. That's about what I thought you'd say. I was figuring engine replacement/rebuild was in the future.
