I just had a rebuilt transmission put in last week and now the engine is knocking very loudly.

Check the oil pressure to rule out the oil and engine bearings. Is the oil light coming On?

NO, I got a new transmission put in last week and two days later the engine is knocking.

A tune-up is not gonna help -You need to locate where that knocking is coming from then comeback and tell.

There was a hose loose that connects to the engine and one that has a crack in it. I think the noise is actually air pressure. I am wondering if something happened when the transmission was put in.

I don't know anything about cars so I have to say there is a big hose right at the front and a skinny hose underneath.
