I just bought an air intake for my v6 3.4L impala on ebay. When I was looking at the air filter and the box I noticed all these wire that go to the starter, fuel injection, battery, and some other places. I know to put on the intake I will need to remove this box, but what will happen with the wires?

That box is designed to keep water out of the components inside the box.
It is also designed to provide air flow over the components to help cool them off. It must have the air intake connected to it. The aftermarket air intake kit you got probably isn't designed for street use. Just remember, the company that made the aftermarket part did not design and build the car. If their parts are so great, then the automakers would use them on production vehicles.
