Someone tried to break into my car over a week ago and broke the driver side door handle including lock. My car uses a key to start, not a key fob. My niece was sitting in the car and locked it from the passenger side door. Now it’s in anti-theft mode and we can’t turn the alarm off or start the car. Is there anything I can do to get it out of antitheft mode? The door handle and lock aren’t fixed yet because I don’t have the funds to fix it yet.

The factory system should only activate if you locked the doors from outside the vehicle using the remote fob to lock it. You would also use the fob to unlock it and disable the alarm. There is nothing in the door handle or key cylinder that would change how the alarm operates. From your description, if it armed from her locking the door manually it may not be the Hyundai OE system on the car but an aftermarket unit that is wired differently. So I would try to use the key fob to lock and then unlock the car and see if the alarm resets. If it doesn't look over the fob and use the IE number on it to verify if it is a factory installed item or something the dealership installed.
