I am on with aligning the camshaft and was told to go by the marks but also have piston 1 at TDC, but on the crank mark it's not TDC do I go TDC, or go by the mark?

Correct, the piston for the #1-cylinder comes up twice, but once one position is correct. If the engine is apart the best way to tell is to have the #1-cylinder camshaft lobes 180 degrees away from the valves themselves. Here are the timing marks to make sure you will get it put back together correctly. For the camshafts timing there is a special tool they use. Here is the crankshaft mark and the tool they use. Check out the images (below). Let us know if you need anything else.

Also, is it common for the mark to be slightly off as it's back together now and the left hand cam is off by 1 tooth and crank shaft turns fine, but if I line it up crankshaft will only go 180 degrees.

Can you upload an image so I can see? The marks should be pretty close to spot on.
