When replacing the brake pads does it matter what side you put the indicator pad on in or out side? I went to replace my parents brakes and on one side the indicator was on the outer on the other the indicator was on the inner.

You must always put the pad with the indicator on the inside. The inner brake pads wear faster so they will always have to have the indicator. Here is a tutorial showing what is involved on how to change front brake pads and brake rotors.
