I just bought a 2005 BMW 330I the headlights seem to have a film on the inside of the lenses. I still have warranty left on the vehicle and I know the headlight is all one piece. Will this be covered by warranty to replace the lights if needed?

Yes. Good luck getting them to change them though, the bean counters have tightened the belt so to speak. Warranty will work only if the dealer can determine a defect that BMW will support, unless you can get some good will.
