96 Galant Rough Idle & Shift Auto-Trani After Repair

Recently had the Harmonic Balancer Replaced, which also broke the lower case of the timing belt cover.
After the repair was complete, my car idles rough, the rpm at idle is between 0-1 and when it shifts automaticly into 3rd seems rough, and that I have to really rev up the engine before it will shift, whereas before the repair, it would kick into overdive, like if I want to pass someone quickly, I could just punch it and it worked beautifly and smooth, straight into that high gear, now its rough and seems powerless?
I am not a mechanic but am a troubleshooter and just from looking at posts around here, wonder about the Synchronizer, Timing Belt, Low Trani Fluid, Throttle, Compression? Anyone have any clue. It makes me feel so bad (being a lady) having another problem that happened right after getting a repair done, not sure if it was coincidence or repair caused?

Suprising someone mentioned to check the trani fluid level and it was over filled by 2-3 quarts? I drove it for a short test run last night and the rough idle has seemed to fade, havent got a good ride in yet as I had work early this am, but will test it after work on the highway to see how it shifts into high gear but what ive felt so far, it may be resolved, anyone know why if so? I really cant figure out why all of the sudden I have 2-3 quarts of extra trani fluid, when Ive never added any, havent had it checked in maybe over a year or more? And it hasnt acted like this until the Harmonic Balancer work.
The origianl mechanic says it can build up and come from internal? That doesnt make sense to me, but again Im not a mechanic.
