I have just changed the wiring connection on the air control panel. The AC & Heater control switch has a three prong plug. One of these plugs someone drilled a hole through to connect wires rather than the proper plug adapter. Will this affect the way the switch works when I replace the wires with the correct plug adapter?

So they drilled the connector your replacing or the switch itself? As long as the correct wire makes a good connection to the correct terminal everything should work properly.
