What happens to any freon left in the system does it also get rid of it? Alao, wgere does the moisture go when its vacuumed? And if it also sucks out any freon left does it clean it to pretty much zero freon level? This is just a general question and does not really pertain to a specific car

Sure, when the system has a leak the refrigerant leaks into the atmosphere, and when the AC system is opened moisture can get into it and must be vacuumed down to remove it. The moisture from the system leaves the vacuum pump which is seen at the pump. Please go over this video to see how the job is done start to finish.
