The brake and ABS lights are flashing at me, and I have an ABS pump motor malfunction code.

You will have to replace the ABS unit at least which must be programmed by a mechanic to your truck as well as bleeding the system. If ABS is on your ABS will not work, but you will have normal non ABS brakes.

Can I replace just the control module or do I have to replace the whole unit and have the brakes bled?

If you replace the control module it has to be programmed, but the pump motor is part of the ABS unit not the module.
