Ive been told that I need a new clutch the car was stripped and photos of the clutch sent to see if it could be done under warranty. At this stage no mention ws made of needing a new flywheel and a quote for spare parts was given. 10 days later the dealership has now said that the flywheel needs changed. Is it possible that they would not have realised this when they first looked at the car?

Wow! You didn't get too many miles from it. As far as the flywheel, they would have needed to remove it and resurface it. It is possible that they realized it was uncutable after the fact. However, if it was that bad, it may have caused the clutch to go bad in the first place. I feel you have an arguement with Honda.
