I suspect the condensation on the evaporator may be freezing up to the point it creates a large block of ice that air won't pass through. This usually happens when you run the blower speed very low for a long time. The system should have a temp thermostat at the evaporator that is designed to avoid that but it could be faulty. You need an AC expert to troubleshoot the issue.
