2007 Toyota Yaris Shaking when Idle

My Yaris had a dead battery for about 7 days before I got it replaced. And when I was driving it to work, it would start shaking and seemed like it might stall on me when I was idling at a stop light. It seem to take just a tad bit longer to accelerate than usual too. Could this be an Alternator issue?

Has the check engine light come on? Has the new battery gone dead? Is the battery or alternator light on?

Hello,
The Battery, Check Engine, and Alternator Lights are not on. Battery is still good. The car just shakes pretty rough when idle, but when I pop it into Park it's fine.

A rough idle can be from many different things. However, most commonly it is caused by a vacuum leak. Have you checked for that? Also, since it runs smooth when you place it in gear, check the idle air control valve (IAC). The IAC is responsible for maintaining the engine idle speed.
