I have a 2006 Hummer H3 and when i start the car it makes a clicking sounding somewhere in the passenger side then after a few minutes it goes away,What could this be? Help

Where you trying to adjust the inside temp when that happened? It sounds like a stripped Temperature Blend Door actuator.

No, it's almost like its warming up or something ,then im good no noise at all so im just confused

You'll have to isolate the source of the noise.
